The moving of the plist is what worked. That was suggested by Paddy back in post #2, but I don't see that you ever did it. The ability to have things work normally in a secondary account is further proof that the plist is the problem. That one of the few things that gets done when you run an app from a secondary account. The app is still installed only one place, but each account gets its own set of preferences.
Moving a plist file is usually the absolute easiest thing to do. There's no need to "trash" it, simply move it to another location and restart the app. If things work normally, you may want to replace the new plist with the old one just to see all the preferences that you had set up. So, it might not be a good idea to "trash" a plist until you know it is bad. Better Safe Than Sorie! 
As far as I know, the Dock icon is simply a glorified alias with a few tricks up its virtual sleeve.
