Never while flying! Only as a last resort on the ground. We called it the Electric Jet ( and this was before 'electronic' came into use! ). Sometimes several of the electro-mechanical relays would get stuck or our of sync. The easiest way to get things back in order was to remove all power and let everything 'settle down'.
Frankly, you might even have to remove the batteries from the Powerbook, also. And no need to wait an hour, five minutes should do it or not. I've been told that USB is particularly sensitive to power overloads, they just go into a self-protect mode. But I'm also fairly certain that the SuperDrive is not using USB to connect with the cpu. (S)ATA? Still, it's easy to do. That's my first priority on fixin' thangs! If'n ya kaint fix it with duck tape or bailen war, jist throw hit away down in one of tha gulleys!
