Second, what do you mean by "quit"? Did it 'crash' while using it on a particular site? Or does it now not start up when you double-click its icon in your Applications folder?

First, your 'Favorites' is just a list of apps/folders/files that you tell the OS you want to access quickly and often. They are simply alias' to the real thing. If you remove/delete the real file, the alias is not pointing to anything, so it will not work.
Second, the file you posted should not have been in loosely your "Applications" folder. It should have been buried in your user Library, so I don't understand how you 'found it' in the "Applications" area.
Finally,
is there an
application called "Safari" in the Applications folder? It might help if you turn on the option in Finder->Preferences->Advanced "Show all file extensions".
