What I don't understand is where or why you have a folder/directory named "Mail 10-39-45-061" with Mail installed in it. Even on 10.6.8, the path
should be "/Applications/Mail"! Is the Mail 4.5 the one that is in that path (/Mail 10-39-45-061/Mail)?
Is there anything else in "/Mail 10-39-45-061"?
I'm assuming you must have an "Applications" directory/folder. That's where Mail needs to be. Move it there. Delete any and all alias', including it's appearance in your Dock. Other than the Dock, any alias should have a small curved arrow on the lower left-hand corner of its icon.
Apple installed software should not be moved from where it is normally installed. Most apps are in the "Applications" folder/directory. Most utilities are in the "Utilities" folder/directory. If you or anything else moves them out of there, they will not be updated by any later System or app updater. I think that is why the Combo updater is not 'seeing' any "Mail.app" to update.
FYI, my D-i-L is running Mail 4.5 (1084) right now in 10.6.8 on her MBP (although I'm sure she's behind some updates...). Not sure why it won't run for you... assuming it is in your Applications directory/folder, not in "/Mail 10-39-45-061".
